I just wanted to poke this request because after spending days in the ship designer it made me annoyed enough to take a break from the game. I think for this game to get mainstream popularity it really needs to deal with this issue because more casual people who want to get into a game and play...
I think a big part of it comes from the lack of bolt strength. I made a post about increasing it so that it should reduce the wack-a-mole warnings.

Hearing that asteroids do not respond I even more disagree with the idea of an incinerator . I think if people dump all their unwanted ores into space people should be able to collect it.
Yeah in the SSC you can clip though walls but since in the actual game when you try to bolt something that bolt strenth is low you sometimes have no ability to bolt things correctly / enough.
I keep hearing people talk about challenge when it comes to stuff like this. Challenge should be from how I put things together and the creative designs, how I balance my ship or having enough requirements to run it.

This is not about warp class and how to properly bolt things down. I understand that things should be bolted and evenly distruibuted.

My big guess would be that you don't have enough beams to connect the parts. You will def need to go around and bolt parts manually and that can be helped by locking and hiding certain parts (like plates, machine and devices)
You are overheating. If you have 16 tier1 O-G-G-G generator (one chamber and 3 generator units) which each setup not touching one another then you are producing 8,080 heat and you need 90 radiators.
I have stated this in other places but I believe that tripods don't have a place on ships and should only be usable on station / capital ships.
Tripods have better tracking and usability and such when already multi-crew ships already have an advantage.
I have a 12 reactor setup and I always find enough ore in every run to refuel it. it doesn't even take a full stack. Just keep some in storage when you find it and use a bit of it.
One thing that constantly confuses new users is the term Warp Class. They believe it has to do with warp speed instead of warping of metal. I suggest changing this to something like Durability Class to remove this confusion

2) You run the risk of anyone putting the item down for a better price and then you bought a bunch of stuff that will never sell.

I agree for the short term, but I feel that in this game nothing should really be deleteable. I like the idea that you dumping your garbage in space and others can come across it and pick it up if they want.
I think they are waiting for the upcoming drive-in designer. This will allow people who purchased a ship to upgrade the ship to a newer model / fix design issues with their ship / repair the ship.
