Similar to real life, a thruster that is off from the center of mass will cause both rotation and movement. Example: An engine far to the right, pointed backward, will cause you to move forward but also turn to the left. So having the center of thrust match the center of mass will be important for flying in a straight line. Thrusters for turning should be far from the center of mass, but each one should have a twin on the other side of the ship.
I think thrusters need to be connected to a FCU to work, and I think multiple thrusters connected to the same FCU will act as one. FCUs can be connected to the Main Flight Computer, or directly to the controls on the pilot's chair. The Main flight computer tweaks the output of the thrusters so that the ship is automatically balanced. So perfectly matching your center of thrust and mass is not necessary, but it will improve your speed.
