First make sure that the frame is considered a frame by slapping at least a maneuvering thruster and hardpoint on there somewhere. Then see if your durability errors persist.
I've reported this bug before but you should too. The only way to remove them is to fly out into the danger zone and hack it off. I suggest using the pick.
I would have those thrusters on the other side of a network relay. Your button would then enable/disable the relay so that those thrusters are only seen by the MFC when the relay is active. Just remember to turn the thrusters' throttle back down before disabling the connection.

Please give some warning before this happens so that players who left ships out in the safe-zone belt can move their ships out of the way. It would be an unpleasant surprise to show up with an asteroid inside your ship and have your ship launched miles away as a result.

Do you not think that as player stations pop up the safezones will essentially be expanded? This of course requires that stations get a lot of love first.
Ship frames are defined by beams with thrusters attached. I suspect that you don't have any thrusters correctly attached to their hardpoints/the beams. Once you get at least one then you should see the real durability of the structure.
